DESCRIPTION:Registration required Differential expression analysis (e.g.\,
DESeq2\, limma) is powerful for identifying molecules whose expression c
hanges across conditions. However\, it often yields long gene lists that
can be difficult to interpret biologically. Pathway analysis methods such
as over-representation analysis (ORA) and Gene Set Enrichment Analysis (
GSEA) summarize results by testing overlap between differentially express
ed genes and predefined signatures\, but typically do not explicitly inco
rporate known molecular interactions among the genes. Protein–protein int
eraction (PPI) network analysis helps translate a list into biology by pl
acing differentially expressed genes into the context of known and predic
ted molecular interactions. This context can reveal coordinated pathways
and protein complexes\, highlight modules of functionally related genes\,
and help prioritize candidate “key” (hub) proteins that connect multiple
altered processes—supporting hypothesis generation and targeted follow-u
p.In this hands-on workshop\, participants will use Cytoscape and the STR
ING database (via stringApp) to build and analyze a PPI network from a DE
Seq2-derived list of differentially expressed genes from Alzheimer’s dise
ase fusiform gyrus data.In this session\, attendees will learn how to: Im
port differential expression results and retrieve STRING interaction netw
orks in Cytoscape Apply confidence thresholds to reduce noise Overlay exp
ression statistics (e.g.\, log⁡2FC\, adjusted p-value) onto the network I
dentify hub proteins in the network Analyze the network to identify and a
